Excellent points. The main thing that is at issue is whether or not there is such a thing as intelligent causation that is distinct from material causation.

Are intelligent causes just the combination of material causes, or is there something unique about them? Might the operation of the material universe not be fully explainable in materialistic terms? If the answer to this question is "yes", then viewing past history in the view of only material causation is very likely incorrect. And, if there is intelligent causation, it must be factored in to paint a true picture of life history. (I speak more about this here: http://crevo.blogspot.com/2006/01/methodological-materialism-and.html )
